Bianca, from the Spyro series, was once an assistant to an evil sorceress that wanted to steal dragon eggs. Once Bianca discovered just how evil the sorceress was she joined Spyro against the evil witch.
The Pumpkin Witch, from MediEvil, makes her home near her cauldron. She’s there to assist the protagonist as he makes his journey. She can be nice and motherly one second, then turn into a nasty witch in seconds.
In Mario & Luigi: Superstar Saga you encounter this beanish witch, Cackletta. She steals Princess Peach’s voice for her own benefit, not really a quality in good witches. Now her next task is to learn how to differentiate between a princess and a bird.
The witch Gruntilda Winkybunion exists so that Banjo and Kazooie have a truly evil antagonist. It seems that she exists solely to give them a hard time, hopefully she learns that they can all just get along.
Lulu, of Final Fantasy X fame, is a witch that specializes in black magic, she uses dolls to help her cast her powerful spells. She may come across as rough and insensitive, but in reality she’s truly a gentle person, you just need to give her a chance.
Koume and Kotake hail from the Legend of Zelda series. They are surrogate mothers to the series antagonist, Ganondorf, and very sympathetic to the monster. In some worlds they are good characters, although in most others they are evil.
